This dataset contains raw paired-end amplicon sequencing reads characterizing the bacterial and fungal communities of the human oral cavity. Samples were collected from three oral niches: whole-mouth oral swabs, gingival crevicular samples collected with sterile paper points, and plaque associated with dental implants.
The V3–V4 region of the bacterial 16S rRNA gene was amplified with primers 341F (5′-CCTACGGGNGGCWGCAG-3′) and 785R (5′-GACTACHVGGGTATCTAATCC-3′). The fungal ITS2 region was amplified with primers ITS3 (5′-GCATCGATGAAGAACGCAGC-3′) and ITS4 (5′-TCCTCCGCTTATTGATATGC-3′). Libraries were sequenced on an Illumina NovaSeq 6000 platform in 2 × 250 bp paired-end mode at The CeNT’s Genomics Core Facility (Centre of New Technologies, University of Warsaw, Poland).
The reads are provided as raw data, without primer removal, quality filtering or denoising. The data were used to analyze the structure and diversity of the oral bacteriome and mycobiome across the sampled niches.
